My Bighorn has a switch on righthand side of dash which partially closes off the exhaust this made mine run rough, as soon as I switched it off it was fine. Its some sort of warm up device maybe you have knocked this by accident like I did.

on the 4jx1 everything is done by the computer
Rough running will be an injector, ecu, sensor or wiring loom not necessarily in that order
Sanding your knuckles before starting work can help. That way you cant skin them
